I tested this out on both LJP and LJZ and they both have the same results. I also tested it in ZSNES to make sure it wasn't a problem with the ROM.
I don't know why it happens, I only know that it happens. When you get to the point where you can fight enemies, every hit does 999 damage (whether it's you hitting or the enemies). Also, if you win a battle you get 9999ExperiencePoints and 9999GoldPieces no matter what.
This is making the game rather unenjoyable, and although this is the only ROM that it happens on, Breath of Fire is one of my favorites. Any way to fix it?

Check it with the Snes9x emulator (it's the one LJP is based on). If it works properly then that's a problem with the porting.

I just tested it in SNES9x1.43 and it worked fine. Does that mean there's no way to tell why it's happening?

It means that a bug appeared during the porting process... It was yoyo who ported it so I don't have a clue here, sorry.
