I tested a lot of settings and so far I have found that for the games I've played, including the Megaman X series, Chrono Trigger, Earthbound, Super Punch Out, Street Fighter, Legend of Zelda, and such games, there's certain settings that make them run near perfect.
1) Sound: ON (optional, but it still works great with sound) 2) Sound Frequency: 22khz (can be lower, but this is how I have it) 3) GFX Engine: PSP accel.+appr. soft. 4)Frameskip: 1 (some games can have 0, but 1 works for most RPG's) 5) Rendering: Zoom Fit (looks the best and allows for more speed) 6) Rendering PAL as NTSC (haven't had to use this to date) 7) Smoothing: ON 8) Speed Limit: ON 9) Video Sync: Off 10) CPU Clock: 333 mhz 11) Hacks: Ignore Fixed Colour: ON Fast Mode 7: ON (try this out, with some games it does make a noticable difference, but alot don't need this. Also when I used this it did cause my PSP to freeze once, but all I did was return to home and everything was ok. Since then nothing has gone wrong.) The rest can be left alone. This has worked great for me, I play Megaman X2 water level with 50-60 FPS constantly. Super Metriod never goes below 55 FPS, even with multiple enemies on screen.

Set "Ignore fixed color" to on and pretty much every Square RPG gets speed up alot when any menus are open (This includes battle menus and text boxes) because of the shading applied to them they make the scene take about ten times as long to render. By ignoring it the windows sometimes aquire a ugly 2 color look, but the performance skyrockets.
Enable "Ignore Palette writes" to greatly speed up Terranigma when any menus are open. (Text and status boxes too)
Enable "Ignore Windows Clipping" to speed up Secret of mana, unfortunatly sometimes scene elements are missing.
In Final Fantasy 3 enable "Ignore Add/Sub modes" to make the text boxes look nicer after you have enabled fixed color ignores. This might help in other games with 2 tone text boxes, but I havn't had a chance to check.
