Can someone please explain to me why there is one directory with a % after it and another one without? Are they both necessary?

Yes, it's required because the only way to load homebrew on the PSP is though an exploit tiggered by that structure and the file included in the % directory.
Copy both of them over and put the games into the directory without the %.
