You know what, I'll convert this thread into a cache of information on games that require special settings to run, and games we haven't gotten running period (yet).
A few quick notes: For best visual results, you'll probably want transparency on, but some games have glitches when transparency is enabled, and it is expensive processor-wise.
Games that NEED SPECIAL SETTINGS:
Super Mario RPG: C core, Sound SIM (ON works, but for some reason reduces performance a lot (15fps difference) over SIM).
Super Mario All-Stars + Super Mario World: subtle graphics glitches in the menu when transparency is enabled, so turn it off, the games don't use it anyway.
Games that AREN'T WORKING PERIOD:
Accele Brid: Freezes during gameplay shortly after starting.
NSRT info:
ActRaiser 2: hangs at a black screen after the ENIX logo.
Earthbound: On both ASM and C cores, sits at black screen for about 10 seconds, then blows up (soft reset, and I get the "Fatal Exception" message after it finishes booting).

Kirby Super Star: Hangs at a black screen.
Mario & Wario: Boots, but won't accept input at the character select screen. I imagine this is because LJP doesn't emulate SNES mouse, but I'm including it anyway.
Metal Combat: Requires Super Scope. Can't get past menu with only gamepad emulation. Enemies do not show up onscreen in attract loop (so gameplay-breaking graphics glitches even if you could get into gameplay)
If you have any ideas for getting these games working, do post.
