So, I've installed the program, initialized it, then put all the .zem files into the /palm/programs/LJP/ dir, then som NES roms into /palm/programs/LJP/NES/roms/

LJP runs with no errors, but no systems or games appear.

I'm sure I've missed something retardedly simple here....

Please check the other one and ensure there isn't any broken stuff there. Reset the paths by open the patch config, change it and change it back.
